Well that's the thing. It wasn't what Billy wanted, it was what Dr. Horrible wanted.
I think you could see at the start of act II, when Billy is singing a very Dr. Horrible song, that the two persona's were beginning to merge. The only time he is Billy (and not just Dr Horrible out of costume) is in the laundrette with Penny. She's dead and his only connection to the "real" world is gone. I guess you could say Billy died too.

I really like this idea. My first reaction when I saw the ending was that I went back to the end of Act II. He's Dr. Horrible in all of Act III except those last seconds. The last time we saw Billy was before "Whole New Day", and my thought was that, cerebral person that he is, he realized that to kill Captain Hammer would put Penny in danger. I think that the last Act was a figment, an imagined scenario, and after that, he realizes that to kill would stray from his own justified brand of evil.

Entirely viable t-geek, I too thought something snapped at the "the hammer is my penis" gag. I just don't think the that actIII was a dream. I think he killed her & will have to live with that. I also have this crazy theory about the deathray being set to fire backwards ("don't bother with your warnings"), but I could just be really tired, it's 8.03 local and I've been discussing this online for three hours. I have NEVER felt the need to do that before. Whedon, you rock my brainpan dude.

Personally, I think the "warning" was because Billy knew the death ray was damaged and could probably blow up and injure/kill other people in the room too, showing that he still wasn't that evil then (as well as his hesitation to kill Capt. hammer). I want to stay optomistic and believe that Billy is still there inside of Dr. horrible. If this show is to continue in some way (and i hope so much that it does) it should be anyway, otherwise you're totally ignoring everything that had meaning in the show so far.

Absurd theories?
Well, now that we have the "death" of Billy, all that's left is ressurection. I mean, his personality has got to be split perfectly down the middle between Dr. Horrible and Billy. Now that Dr. Horrible is able to do his acts towards World Domination he'll be able to do things really…. um, horrible. BUT:
Billy, still deep inside and smaller than a drop of dew, grieving over his loss, will nag at Dr. H, gaining strenth as time passes by, and in fits of reason (or unreason, depending how you look at it) Billy will emerge for a short time and work on a way to either get Penny back or destroy the world instead of just conquering it. Years later when he's finally able to try a test run on his expirament it'll backfire and cause himself to split from Dr. Horrible as a different entity, and Billy will have to become a good guy to fight of his Evil Self!!
Absurdity at it's brilliance.
