I thought about that one for a while, actually. It made my head hurt.
Eventually I decided it wasn't sarcasm, as poor Penny just seems far too addled in that scene to master anything as conscious as sarcasm. She doesn't seem to have quite absorbed what she saw.
The irony of that last statement is she's actually saying it to reassure Billy, when it's actually one of the worst things she could say to him. (Which begs the question — did Penny ever figure out they hated each other? Or that Billy was infatuated with her? Or was she just generally completely oblivious?)

LOL. Yeah, like she was going to crack a smile and yell "NOT" at the end, but didn't quite live long enough. 
Seriously though, I think Joss was playing around a lot with the idea of identities and perception in this piece, and Penny's last line is another example. Hammer was obviously a total jerk, but because he was a SUPERHERO, that is how people saw him. Saving the day is ultimately his job. By the same token, Dr H, was a SUPERVILLAIN, and so he was blamed for killing Penny even by the reporters who were there and saw how it really happened.
Whether Joss was just playing around with superhero/villian identities, or making a broader statement about how celebrities are viewed by the masses, I'm not sure.

I think Penny recognized Billy was Dr. H. and saw Captain H. shoot him and that's why she asked if he was ok. I'm hoping the 'Captain H will save us' line was her attempt at humor, to lighten a bad situation.

I just kinda figured that Penny went her whole life (or at least the last year or so, depending on how long Captain Hammer has been around) believing in the myth of how fantastic Captain Hammer is, and only realized he is a douche about 3 days ago… so in the final moments of her life, she reverted to a more child-like belief in the hero who is going to save the day, no matter what.

I don't know about that. I think it was written that way to give us a glimpse into Penny's personality. I mean Penny knew Dr. Horrible was Billy because she saw him from behind the chair, and again when she stood up, and it even look like she mouthed his name when she heard her name. She may not have been 100% sure but she might have suspected it at that point. In fact, they go out of their way to show us Penny several times during "Slipping". I think it speaks volumes to Penny's personality and character that at the end of her life she still trusted, hoped, and put her faith in people. Especially if her past was as dark/deep as she had indicated it might be when she was talking with Billy.
Penny saw the good in Billy/Dr. Horrible, and despite Captain Hammer being an insufferable prick she believed that ultimately he was good inside.

I don't know about that, I don't think she knew who he was before he threw her in the garbage – one of the lyrics she sings is something along the lines of "I wonder what you're captain of" doesn't sound like something from someone who knew of him for a long time

oooh I think you may be right about that one… she also calls him "Hammer Man" in her song as she is climbing out of the trash. I just thought it was worded that way for the rhyme, but it could also indicate that she didn't really know who he was. In which case I think I might have to agree with OpD that Penny just always sees the best in people.

After reading what you guys were saying about the Closed captioning saying that Penny says "Captain Hammer would say that" when she's dying, I did a little exploring… In the second act Penny ends her solo song singing "Head up Billy buddy" and saying that Captain Hammer says that. Now when Dr. Horrible is singing in the third act about using his death ray, he sings "Head up Billy buddy, there's no time for mercy" The camera cuts to Penny behind the chairs and she mouths what he had just sang. Her comment while dying, if it is indeed "Captain Hammer would say that," seems to be referring to this. Not sure if this is exactly true, but may make some sense…

Yeah, she says "… will save us". I wonder who did the closed captioning? Why didn't they asked the Dr. Horrible crew for one? That closed captioning also seems eerily similar to another you can find online.

Wrong… on several levels… Penny says something like: "Captain Hammer always says that…" but before she can finish her sentence Billy interuprts and says "Oh right, Cheesey-on-the-Outside", and changes the subject. The end of the song ("Keep you're head up, Billy Buddy") and her next sentence about Captain Hammer are completely unrelated… Penny calls Billy, Billy Buddy… it's her thing… if I am understanding you right, you seem to be implying that Captain Hammer is always saying to "Keep your head up"… but that is completely against his character, even when he's around Penny. I think Penny was going to regale us with something that Captain Hammer says that we would reckognize as being very vain and self-centered, but Penny wouldn't notice that.
I could just be misunderstanding you though.. if I am.. sorry.
