Well…it's ambiguous. In Act 2, after she sings "Keep your head up, Billy Buddy," she goes on to say "It's like Captain Hammer always says…" So I think that implies that Captain Hammer has some kind of cliched stock phrase that's optimistic. Doesn't mean it's great pearls of wisdom - probably something like "The sun will come out tomorrow", or (to quote another movie) "No matter where you go…there you are."
But IMO, before she dies, she says "Captain Hammer will save us." That's how it sounds AND how her lips move.

Just an opinion of what she says/mouths when Billy has the Death Ray pointed at Capt Hammer…
I think she's just mouthing, "oh my god, oh my god." Like she knows something bad's going to happen and she can't believe it.

i think that in the Dr. Horrible/Captian Hammer Death-Ray Situaition Penny mouths "Billy Buddy" as Dr. Horrible said/sang that just before and thus recognizes him.

Yes, exactly. 100% fact that she mouths "Billy buddy?" She called him that earlier, he later refers to himself in the same way and at that point Penny begins to realize what's going on and that Billy is Dr. Horrible.

Yes, I thought it was pretty obvious personally. He says to himself "head up, Billy buddy," and immediately they show Penny looking shocked and mouthing "Billy buddy?"
