I am having a minor debate with my friend who seems to believe that the instrumental solo during the end credit theme is a saxaphone.
I believe he is full of rotten vegetables in the head, and consequently, not in full in command of his full facilities. It is, in fact, of course, a violin.
He wishes to add that itâs probably a soprano or maybe an alto.
I would like some confirmation of his crushing foolishness.

The extended solo after the main theme, is definitely a string instrument. I'm not positive it's a Violin, but it's definitely a string not a brass. Still, a brass section is featured extensively in the track, as the horns give it that marching feel to it.
To settle you're arguement, you're probably thinking of different parts of the same track. However it does sound like a string instrument is used. I have an Alto Sax, and while I never mastered playing it, I can certainly tell that the "solo" part right after the marching tempo picks up is not an Alto Sax… also, while possible, it would be difficult for a brass player to play like that. It is most definitely some string instrument, Violin is possible but I think it could be one of the deeper cousins… perhaps a Viola.

As is stated by my username, I am a violinist. I've been playing the violin for over 25 years. I teach the violin for a living.
It's a violin.

As if it needed more verification than what violyns already said, yes, it's a violin.
Aside from timbre and the fact that it's idiomatically "written" for violin – like a violin player might write a part for other instruments if he didn't know them… The soprano saxophone's lowest playing pitch is A flat below middle C, and the end credits solo goes down to G below middle C more than once. Range-wise, it could be an alto, except it isn't. Not even close 
According to the credits, there are three playing musicians on Dr. Horrible (other than the writers/composers): Danny Chaimson mostly plays piano and keyboards, Nick Gusikoff mostly plays guitar and Amir Yaghmai mostly plays violin – and likely plays the solo part in the end credits.
