Interesting ideas . Here's what I would do if it were mine to write:
Act 1
Dr. H becomes disenfranchised with the ELE. It turns out they're not really interested in or able to solve the various world problem's he's personally so motivated to correct. They are also really hung up on inelegant evil acts like assassination which do not interest Dr. H. They plot some truly evil yet illogical scheme which Dr. H voices opposition to.
At the same time, we introduce Seth Green as Johnny Snow who teams up with Capt Hammer to thwart/pester Dr. H at every turn. Hammer has developed a truly evilesque personal vendetta against Dr. H over the Penny debacle.
Act 2
Dr. H is morally conflicted with the direction the ELE is going. He realizes he's romanticized them too much in the past. He decides to thwart their plot, making him a pseudo-hero, though his 'evil' goals are all still fully intact. Not realizing he's actually somewhat on their side, Johny Snow/Captain Hammer continue to get in Dr. H's way at every turn, often preventing him from stopping key steps in the heinous plot. Moist and the blog remain Dr. H's only true confidants, though we could introduce a new female ELE member with similar goals to Dr. H as a future romantic interest (casting thoughts?).
Act 3
The plot is thwarted, and Dr. H ends officially kicked out of the ELE yet still viewed as a villain by the 'heroes.' Dr. H actually saved the day in some unexpected way, but comically Capt Hammer/Johnny Snow get all the credit. Finish with close up to Dr. H as he realizes he doesn't need the ELE, he's reaffirmed he wants to rule the world personally (and see Capt Hammer/Johnny Snow get what they deserve) and he's developing a plan to get there. Fin.
